I've installed BOINC manager and client from the Ubuntu repos, but now the manager never connects to the client and so I can't join any projects. I'm thinking the problem may be that before using the Ubuntu repos, I tried a manual install (twice, since I didn't initially know they weren't meant to be moved out of the Downloads folder *after* install) and simply deleted the folders. Might this have left some side effects that need cleaning up? If so, what do I need to do?

You could try running sudo /etc/init.d/boinc-client start
in a terminal before starting the manager and see if it starts the client where the manager looks for it. However even if this works it obviously won't clean up anything left behind. When you say, you attempted a manual install can you be more specific about what you did as that will give some clues as to where to look.

Was this a minimal install or did you configure desktop and graphics?

What happened when you ran Dave's suggestion?

Project files (on my minimal systems) are at
/var/lib/boinc-client

diagnostic logs at
/var/log

Programs at
/usr/bin

The other thing, I probably should have suggested is running top in a terminal just to check there isn't an instance of the client running somewhere the manager isn't looking for it. If there is, it needs to be tracked down and removed before doing the install from repos.

You could try running sudo /etc/init.d/boinc-client start

Which was already suggested in the first response to the original message.

Seeing as there has been no further comment from the OP in almost a week, it seems likely to now be a dead issue.
It's a shame that help offered is not acknowledged and at least thanked in some way.
