Some Boinc notifications are useful and others not so much. On the not so much side are things like projects where I only run CPU tasks and I get notifications about my settings not allowing GPU tasks and vice versa for projects I only run GPU. Every time I see one I am like "well duh, I set it up that way". There is a line between being helpful and being annoying spam.

Is there any way to stop these notifications from popping up several times a week?

No.
That behaviour has been fixed in source code, but it's not been added to any live client/manager yet. We'll have to wait until the release manager deems it necessary to release a new non/less-bugged BOINC.
